The wire from the motor on the wheel ends in 2 small female connections and there is another piece of wire that matches the motor wire with 2 large female connections on it.... Why?

Question 4
If what Leon says is right
Bertrand,
Correct. There is only one Seatlak port on the control head and it runs to the computer. Make sure you use both NMEA in +/- & out +/- running GPS to AP computer. Four wires total. This allows the AP to communicate wit the GPS for tracking plus the AP can send its compass reading back to the GPS, giving you heading data. Without that, your GPS will only give you course data (direction the boat is traveling) vs. heading data (direction the bow is pointing) It's great having both.
Leon
where do I connect my 4 wires to the display when there is only a 2 wire input on the display and a 4 wire in-out input on the S1 computer
?
