I got some metal filings on my deck (thought I had cleaned up
completely but missed some) which have left little rust speckles
on the gelcoat.
What is the best way to clean those off?

I use softscrub with bleach for just about everything, not sure if it is good or bad but worked for me up to this point. You could try some chemical like Lime Away or one advertised to remove rust stains from sinks and bath tubs, in general I believe the gel coat is pretty tough, I would just be careful of solvents

Lemon juice and baking soda also those new kitchen erasers by the Bald guy...Mr. Clean .

FSR (Fiberglass Stain Remover) blue gel, you can buy it in any marine store, works miracles

Oxalic acid is the magic ingredient - any product with that in it should just blow rust stains away. If you use it with the boat on the trailer, make sure you hose off the trailer well.

There is a product sold here called CLR (Calcium, lime and rust) which is effective on rust when I have used it on bathroom rust stains.
I am not sure what the active ingredients are.

My wife has Bar Keeper's powder soap that has Oxalic acid, which I have used successfully to remove rust stains.

That's what we use and it works great on rust stains. Available in most grocery stores.
